Navibus tours depart from outside the Plaza de Toros de Las Ventas.  You can head to the tourist bus stop on the corner of Calle de Julio Camba and Calle de Alcalá.  You’ll need to arrive at least fifteen minutes before your chosen departure time, especially if you want to get a seat on the top.
